To me those stops are for beaches mostly. Magens Bay being the most popular on St. Thomas, but to me it is better to take the ferry to St. John. Look

Doing the Bacardi tour in San Juan is popular, as is simply wandering around old San Juan and the fort. Tons of old architecture to check out. Great food too.
