Biscayne Bay is a great area. There is plenty to do around there, the Miami Seaquarium, the Crandon Park Zoo, the Crandon Park Beach. I believe you had another post about where to stay and how to get around. Miami is a bit spread out, the port and the airport are about 15 miles apart. The hotel should offer shuttle service from the airport to the hotel, some might even offer service to the port. To get around you could use the bus, by cab it would be expensive, or you could rent a car. You stated you wanted to go to South Beach as well, so I think a rental car would be more convenient for you. Hope this helps!
