Let me try to draw you a picture of your options and routes. You first need to get from the pier to the Naples train station which is about 1 1/4 mile. You can walk it in under 30 min, try to catch a taxi (difficult) or use the local buses. Once in the station you buy your ticket on the Circumvesuviania Line (its a private train company that leaves from the lower platforms) and than you can take the train to either Pompeii (Pompeii Scavi station) or Herculanium (Ercolano). Herculanium is a bit closer but they are both on the same line. If you get through Pompeii early enough, you could take the same train line down to Sorrento where you than catch a ferry over to Capri. From Capri, you could later catch a jetboat back to Naples, but keep in mind its a 50 min ride and you should buy your ticket as soon as you get to Capri and double check the schedule. Also you need to understand that once you get to Capri you need to take the funiuclar up to Capri Town and you later need to use this to get back down...and many cruise passengers can often line-up causing delays in getting down. So do not cut it too close. I can give you a lot more info, but we are currently spending much of the winter in Puerto Vallarta and all my notes are at home (am posting all this from memory).
