I am new here. Having last minute panic regarding our one day in Rome. Our party of 5 includes 2 young children ages 2 and 3. I am considering taking the Civitavecchia port shuttle to the train station and touring the city on our own. Is this a bad idea? Seems easy enough but I know complications will arise. No matter where I look, the Rome shore excursions will run at least $600 usd. Maybe that's what I have to pay for peace of mind. Has anyone here taken the port shuttle to the train station and the train into the city? Any tips?

You can buy a BIRG ticket which will get you back and forth to Rome and all metros and buses in Rome for about 9 Euros. If there is a long line to buy tickets, there is a "Tabacchi" to your right when you walk into the train station and they sell the same tickets. Ask if the little children need to have tickets, and don't forget to stamp your ticket at the start of your journey. Trenitalia website will give you all the timetables. Remember that the San Pietro stop is right by the Vatican which might save you some time. Also Bus 64 runs by the Vatican and goes close to all the other sites of Rome.

You can do it. Shuttle will take you to port entrance. Train station is a short walk from there.
Trains can be crowded so keep a very close eye on the kids. You might want to consider first class (more expensive) as it will be considerably less crowded.

Can you tell me who operates the shuttle at port of civitaveccia? How often it runs and the cost? Do they pick up from all the docks inside the port?

From what I have read the shuttle is run by the port. It is free. Runs from your ship to the old fort at the port entrance.

Go to Google Maps and do a search for Civitavecchia, Italy. Adjust the map size and position so you are viewing some of the coastline. Switch to satellite view. The docks are virtually one very, very long dock (actually a breakwater protecting the port.)
