We find a local travel agent we can talk to face to face. Should problems arise on the trip, they will be there to help you through them. They will advise you on weather conditions close to the trip, adverse civil unrest, etc. They want your return business. Web based sites might save you a few dollars, but not peace of mind.
neither of the above options is the best way to book a cruise IMHO. I would recommend using a specialized, local travel agent. See http://www.cruising.org/ for CLIA (Cruise Lines International Association) certified TAs in your area - assuming that you live in the U.S.
