If you stop at San Juan definitely have a plan. Otherwise you will walk your legs off and see nothing. Some of the narrow streets can be kind of scary if you don't know where you are going. The view by the ocean is awesome though.

Historically the San Juan tour that goes to the Battle Site and the Old San Juan tour are both awesome and have a ton of information. I also did the Bacardi tour (you can send a video back home to the states to family and friends for free if they still have it) and it was really nice for the adults if you would decide to leave your children with Adventure Ocean. But beware it was my first time in San Juan and wasn't aware of how the doused the drink with 75% liquor and 25% soda/juice; i ended up paying for it that night.
